The heli school is run by a very professional outfit who fly the heli circuit rigorously, and who are perfectly entitled to do so. After all they contribute a large amount of business to the airfield, part of which enables the airfield to exist. It's not so long ago that it was closed!
They are also a very reasonable bunch, and if there were any problems, would be very willing to listen to any issues that there are and work them out, the airport management/atc are the same.
The internet is full of people who take their half arsed opinions (or hidden agendas) and vent them for all to see, giving the impression that there is a problem, when in fact it is an opinion.
As for hover training beside the runway, those are designated hover training areas, and there is plenty of clearance between them and the runway.
In my opinion, Enniskillen is the best training facility on the island of Ireland, for fixed wing and heli!
